如果用 before,可以说——
 
it had been 3 years before I graduated from the university,

用 since,过去的“毕业时间” 早于 “三年过去”；用 before,“三年过去” 早于过去的“毕业时间”.
 
关于 since 的用法
 
1、如果主句说明的是现在的情况,主句用现在完成时态,从句用一般过去时态.如：

2、如果主句说明的是过去的情况,主句用一般过去时态,从句用过去完成时态.如：

3、如果主句是表示时间的“ it + 系动词”结构,说明现在情况时,主句用 is,从句用一般过去时；说明过去情况时,主句用 was,从句用过去完成时.如：
 
It is three years since we was there. 自从（过去）到那儿以来,（到现在）三年已经过去了.
It was three years since we had been there.  自从（过去的过去）到那儿以来,（到那时）三年已经过去了.
